You replaced your main harness.Okay,so where's the harness that plugged into the main?I looked on the parts fiche. There isn't a separate harness.Only the plugs coming off the main.Looked in the appendix also.In the service manual.I wasn't sure what that 'harness' is called. You might look in there, see if you can identify that part.Wire and cable guide section.
Do you have a lead coming out with a plug on it?Seems it would plug into the main, yes? If the main is properly routed that is.You said "I know the plug for my water temp sensor comes from the left side over the cylinder head cover and through the 3 and 4 throttling body". Reading this,it sounds like the 'wiring' is already on the motor or whatever.Through the 3 and 4 throttlebodies..then the plug should connect onto the main somewhere in that area?
"This harness is not marked"...none of em are 'marked'. You have to look in the 'electrical' portion of the manual...it show you were all the plug leads are going from the main..in a schematic.AND the wire/cable/hose routing section. In the appendix.
I don't think there's a 'separate' harness, except what you say is the 'plug' going over the cylinder head and such.
I looked on the 'fuel injection' section of the fiche. There IS a harness in there, and also it shows the water temp sensor.I guess those two parts being in there denotes they 'go together'?26031HARNESS

Look in the appendix section on pg 17-33.#3.(below the diagram)Maybe that can help clear up the 'connection' deal?
